Dragons are connected their rider, trumping any other connections even if its their mother. This means that since Rhaegal accepted Jon as his rider, Jon and Rhaegal will have the stronger bond even over that of Rhaegal’s bond with Dany.

Why didn’t John get on the dragon?

Jon wanted to make sure that Drogon did not get hurt from the wights who were coming at them from all sides. Also he wanted to take a chance and see if the Night King comes to fight him so the he could end everything.
